I would have to say my favorites are "The End", "Queen of the Highway", and definately "Celebration of the Lizard", though my tastes differ depending on my mood. Just a quick note to soulrebel51 and bandbeyonddescription..."Come Together" was a song by the Beatles, not the Doors. They may have done a cover of the song at some point but I've never come across it.

The Doors are definately one of my favorites. If I had to just pick one favorite song I'd go with When The Music's Over. But I also think Riders On The Storm, The Soft Parade, Five To One, L.A. Woman, and The Crystal Ship are exceptionally great.
