They actually discovered kryptonite with the same scientific name as the kryptonite in superman. Meaning they are made out of the same basic elements.

in the superman series they laid out the "formula" for kryptonite-- it's sodium lithium boron silicate hydroxide. so when folks in serbia discovered a mineral made of this combination, it made sense to call it "kryptonite" since this particular combination of elements was already named by the makers of superman.
