Maybe you need to adjust the way you set your feet down on each stride, and take less of the weight directly on your heels. Take smaller steps, and put more of the edge and ball of your feet down as you step.

Do you put your heel down first when you walk? When walking in shoes, you walk heel-toe, but many barefooters have (re-)learned to land on the ball of the foot. That lessens the impact.
