How likely would it be for somebody to spread genital warts at a time when the warts aren't visible? Not really gone, just temporarily destroyed using some sort of acid. Anyone know?

I would say if there is no visible signs of warts and a condom is used. The chance of spreading is not very good. just makes sure that you don't rub the effected area with your hand and then touch yourself. Or if you are the one with the warts don't let him touch you then touch himself on his dick without a condom.

HPV can be transmitted even with a condom.. Honestly I'd say talk to a doctor and follow how they advise you. The only way HPV is garenteed not to be transmitted with abstinence.
