When smoking salvia in a bong, does the water have any substantial effect on the potency of the hit?

No.

More lengthy answer:

Once vaporized, salvinorin-A tends to stay vaporized.

For this reason, it is VERY widely accepted that using a bong filled with very cold water AND ice cubes/chips/shavings will reduce the uncomfortability.

If it also reduced potency (at least drastically), it would not be so widely used. ;)
